This may be done in two ways: either manually for each file in the document or by first running (UNIX only) a perl utility that generates an
fmbatch
file

which can then be modified and executed as necessary.
In both cases the automatically generated files may be just written (copied) over by the ones from the new template. Next time you generate the book these files will be updated.
